At the moment, for better or worse, this is how it works (*like most mac apps). Because the app works in the background, your suggestion makes sense, but will prob be a while before we can make this change -- and of course some users like it in the dock.
There used to be a 3rd party app called Dockless that allowed you to specify which apps did or didn't appear in the dock when running. Doesn't look supported anymore, but I bet there are now alternatives that offer similar functions.

I am using the Mac version (OS X 10.9.1 Mavericks) of Charity Engine.
I would like to run the software, without the dock icon showing up. It is distracting me.
I am fine with the small icon at the top of the screen beside the clock, though.
